If I pay my phone bill with my referral bonus do I still get points towards my level?

You normally get 10 points for every dollar spent. Does that also include every dollar spent using the referral bonus

No you don't get points for when using you referral bonus, you will get points if the amount exceeds your bonus. If you have a 5$ extra to pay, you will get 50 points.
